ability to programatically "apply" an SSL/MA configuration

We are using an SSL/Mutual Authentication configuration, and have written a utility that helps automate the conversion of a non-SSL/MA configuration to an SSL/MA one.

For a single server install, everything works great. For a 3-tier install, we are finding that after programmatically applying the changes to the cogstartup.xml on the App Tier, the configuration must be opened in the UI and some of the cryptographic information (Portal Services-shared secret, Notification-Account and password, and Notification-Infor Reporting Content Store-User id and password) must be re-entered in order to successfully apply the changed configuration.

The Configuration UI is doing something "extra" that a silent programmatic call to cogconfigw.exe with the altered cogstartup.xml is not. We would like a programmatic way to do whatever it is the UI is doing to apply the new SSL-MA configuration.
