Maintain customisations when deploying fix packs

We recently applied a fix pack to move from MDM SE 11.6 FP10 to FP11. Whilst the instructions said to take a backup there was no mention of any post deploy restores being required other than the cba. Some weeks later under heavy load the system crashed and it was then we discovered our customisations to various configuration files had been reset back to their default values, e.g. the 'cnf' files in the conf directory which held our configurations for number of contexts.

After having IBM on site for several months setting up our new system it was somewhat annoying that we then had to hunt around to work out ourselves what damage applying the FP had done to our customisations.
