when a runtime limit and an estimated runtime are set for a job, only the highest value is considered for chunking.
if you want to submit short jobs in chunk and you want to set a runtime limit to kill these jobs when they don't end and this runtime limit is higher than the CHUNK_JOB_DURATION parameter, the jobs will never be "chunked".
is it possible to have a queue level parameter to select which parameter to take in account for chunking: CPU time limit, run time limit or run time estimate ?
another way is to have a dedicated bsub option to force job in chunk mode.

While the behaviour is consistent with documentation, I agree that it doesn't really make sense. It would be more sensible to use the -We value (if specified) for deciding whether it should be chunked or not.
We'll look at addressing this as a patch.
